Pedro Neto gave the hosts an early advantage in the 23rd minute before Nigeria responded through Akor Adams, who levelled the scores to keep the Super Eagles firmly in the contest, going into the break at 1-1.
However, Portugal found the winner through substitute Francisco Conceicao, whose superb strike into the far corner proved decisive and sealed the victory for the World Cup-bound side.
Despite the defeat, Nigeria delivered an impressive performance against a Portuguese team many consider among the contenders for World Cup glory.
Meanwhile, questions remain over Portugal captain Cristiano Ronaldo's form heading into the tournament.
Ronaldo played more minutes than any other outfield player but struggled to make the most of his opportunities.
The veteran forward missed three clear chances, including a first-half effort that he dragged wide when it appeared easier to score.
While Portugal celebrated another victory, Ronaldo's lack of sharpness could present a selection dilemma as the team prepares for the World Cup campaign.
Portugal will open their campaign against the Democratic Republic of the Congo next Thursday at 5am before facing Uzbekistan on the 24th at 5am and Colombia on the 28th at 11.30am in their remaining Group K matches.
Meanwhile, the 2026 FIFA World Cup gets underway tomorrow, with hosts Mexico facing South Africa at 7am and South Korea taking on the Czech Republic at 2pm.
